It's because admin configuration doesn't have access to your store fonts.
App does use fonts from your active theme so it would automatically pull that information for you. If you would like to be very specific about which font you want, you can specify that using "Custom CSS" option in app settings.
As there are thousands of fonts out there, it's hard for us to provide each one so we automatically use it from your active theme.
